Look into CHKNTFS.EXE included with SP2. Allows disabling of volumes from chkdsk. Works by modifying the BootExecute value in HKLM\SYSTEM\CURRENTCONTROLSET\CONTROL\Session Manager http://support.microsoft.com/support/kb/articles/Q160/9/63.asp You could also try switching the default value of 10 seconds to a max of 3 days. HKLM\System\CurrentControlSet\Control\Session Manager\AutoChkTimeOut (You may have to add this value using REG_DWORD). Valid range is 0-259,200 (3 days).
